Good point about the RPi -- if you use the USB output, make sure you get a model 4 instead of 3.  The model 4 handles USB output fine.

What OS are you using? If Windows, have you tried making the copy in safe mode? Another option is to use cloning software.  
High end multiroom streaming
While it doesn't cost enough to qualify as "high end" for some, the LMS music management software can sync multiple players and also has the ability to set delays as necessary to coordinate differing players that have slight timing differences.
