Breaking in new speakers
Be patient. They will break in over time, so in the meantime just enjoy them. 
Educating Myself About Fan Noise
It's very rare for an audiophile amplifier to have a fan. They use large heat sinks to avoid the fan noise. I only know of Hafler amps using a fan. Pro amps do too but that's all. 
Recommended tubes for ARC LS8 MK II pre
Try Electro Harmonix and Ei Elites. The EI's have a very nice sound. Both of these are inexpensive tubes. For NOS I can't help you as I had back luck with them. 
"White noise hiss" through speakers.
Be sure to keep interconnects and speaker cables as far away from power cords as possible. This can cause the noise also. My system with my ear to the speakers is dead quiet with the volume at max. With my last preamp, a tubed ARC LS 16, there was... 
Should I change my CD player ?
If you haven't done anything for your room acoustics that should definitely be your next upgrade. It will far outperform a different cd player or any other electronics. You'll be shocked if you haven't done so already. 
Who has a good Krell 7.1 room equalizer formula.
This is individual room related only. You can't go by anybody elses setup. That's why they said to call them. You could just as easily make things worse. 
Amplifier Question
It won't hurt anything to have plenty of power at all. That is much better than clipping that is done by amps more often than owners suspect anytime they turn them up much at all. If you want it, buy it, great amplifier. I'm suspecting you're goin... 
Advice for Amp choice
Get a Parasound or Rotel. Both very good and in your price range used I think. 
Not another which is best but, I need help w/CDP
For 600 you can get a Marantz 8260. I think new ones can be had for about 750 now. A new one may be better as this player is known for troubles with cdr's but if under warranty they'll replace the parts. I don't play enough cdr's to worry about it...

Odds are greatly in your favor. I think it's at least a 95% success rate. That's one of the most successful problems to treat. My brother went through that a few years ago. He's fine. 
Vandersteen 2CI and 2CE difference?
I believe the 2Ci didn't stay out for long due to the tweeter. I don't know if anything else was upgraded but I remember that people weren't happy with the sound of the tweeter. 
What the H ll Happened Here?
The fact it's in both woofers indicates the odds are good that it was electronics related so definitely get the Plinius checked out. 
More Power is always good?
Eljif makes the right point. It's the dynamics that need alot of power and once you listen through having adequate power you'll never go back.
