My suggestion (based on experience) is if you have two identical amps then run one amp to each speaker. IMO, this implementation is sonically superior to using one amp for highs and one amp for the lows. YMMV.

Nothing is wrong with short cables, IMO. I run 6 foot lengths to my speakers. . .always have with excellent results. 
What amp for Thiel cs3.5's?
A fine neutral or slightly warm sounding amp should do the trick. Stay away from bright or sterile sounding amps. . .you would not be happy with these.

You will need to go horizontal with two different amps. One to the highs and one to the lows.

Yes, you would have to disable the internal speaker crossover (i.e. by-pass it) and let the external electronic X-over send the correct signals to each driver of the loudspeaker.

No, but if I were you I would also look into the Muse Model One Ninety Two (24/192) DAC. I own one and nothing in its or even higher price range beats it! IMO, of course.
