An amp on top of speakers is not a good place, especially a tube amp, they are better off on the floor (vibration control). The skin affect at audio frequency's is not worth worrying about especially with just a two foot run but a quality solid co... 
Cables, just as important as a hi end component?
I use cables to get the final tuning on my system, I don't think there is a hard budget number for cable expenditures. I use the cable my system needs and that is often an affordable cable.

Your system has too much gain in the chain. You can use attenuators to knock down the gain. Between amp and preamp, or from a noisy source.

Call the manufacturer and tell them what you are hearing, they might be able to explain it.

First, what model loudspeakers do you have. Second, tube amps are more costly than solid state. Your budget really isn't enough for an amp driving Magnepans.

Worth restoration? I'm not sure. My first question would be if the power transistors are still available. I would hate to put money into a restoration and then blow an unreplaceable component.

Wait until you move your gear. There are plenty of good sounding systems in 8 foot tall rooms. I would not worry.
