Yes I've found if I keep the sub volume low it seems to sound good and I'm using a cheap used Sony sub for now.

If you can stretch your budget a used Parasound Integrated will put you in audio heaven with 1.7i speakers. Plenty of power and current to drive those babies. 
Just received shipment of my Magnepan LRS’s
I was told the tweeters on 3.7i should be 6" further away which doesn't require that much of a toe in. I always liked tweeter in on 1.7 and 3.7 just seemed to present a more natural sound and better separation and visualization of instruments for me. 
What does a 'refined sounding' speaker mean ?
It probably doesn't call attention to itself or any part of the audio spectrum, does everything effortlessly and naturally. 
How would you upgrade my entry level system?
I would look for some gently used equipment. Maggie 1.7i speakers about $1400, Parasound Halo integrated $1600 a good sub $700 and you'll have some great equipment and sound to match with money left over.

Suggestions for getting a commission to custom build tube amps
Very nice being a Maggie man would love to hear the system.Will it power larger Maggie's too.Maybe if you had a local audio club you could present there or local audio store.

I agree that you should explore the Pass line of amps. Some of their dealers will let you have a free in home trial. 
Cartridge recommendation?
You could try gently used and get a lot more for your $$

I would try the retip process first Soundsmith does a fantastic job, if not try one of their MI cartridges.

Maggies and Wells Audio together
Your amp will do 200 watts at 4 ohm so should be okay unless you really like cranking the volume. I have 3.7i a truly great speaker. 
Recommendations for a Phono Preamp
I'm using an Ayre highly recommend. 
Recommendations for upgrade
Based on your musical taste I would second a listen to the Maggie's. They do present jazz real and life like. Space and budget permitting you could even try the new 30.7
