At this level it's just a matter of taste. You have nice gear that should work well in both cases. For me the Thiels are an easy winner, but, you may feel differently. 
Horizontal bi-amping for 3a Signatures
I'm curious as to exactly why horizontal bi-amp is discouraged by Vandersteen and Hardesty. Other than extra cable lengths, the reasons are not obvious to me.

Sony has recently announced the next generation of Blue Ray players, and all of the above issues seemed to have been resolved, with the curious exception of SACD support.

Eldartford, thanks. Of course your correct. What I should have posted in regards to Aleko's post is that an amp with a low voltage input may permit more noise to enter.

Just to clarify things, to the best of my knowledge; Ohm used to use true Walsh drivers in their speakers. Today Ohm markets an assortment of speakers as part of their "Walsh Series" but, the current Ohm Walsh Series do not use true Walsh drivers. 
Out of phase?
Just a wild guess here. Perhaps you have a piece like some c-j pre's that reverse phase, that require you to reverse the speaker cables, and have forgotten about this requirement and re-setup your system in the more traditional manner. 
Budget amps.
No knowing what speakers your using, really makes these recomnmendations pretty much a guess. I'll join in with my own guess, I always thought the Marantz MA mono amps were pretty good for inexpensive surround sound.
