Y cables would be fine as long as you split both outputs. In other words don't combine L&R outs into a single input.

In my system, which is two channel, I use the RCA outs from my preamp to the sub. The sub's low pass filter is set at 50Hz. I use the balanced outs for my main speakers and they run full range. This works very well and there is no crossover to muc... 
How do you protect your cables on the floor?
You could use a cord cover like you would find at an office supply. 
Why does my Denon 5910CE transport not sound good?
Are you using the optical or coax connection on the Denon? You should if you really want to compare. Balanced won't matter with the digital outs. Mine sounds great as a CD player. I'm sure there is always something better but the digital outs will...
