Sounds like a bad recording that’s more apparent on one system than another. Likely from too much input gain while being recorded and oversaturating the recording media.  I've ran across a few recordings like that before.  Just my guess...

With multiple amps it sounds like you need two switches.  One to select amps and one to select speakers.

Cable management can be a problem. As long as you try to separate power and audio cables you should be okay.  Electromagnetic interference is the reason why separating cables is recommended, but if you are not experiencing undesirable noise coming...

Wattage doesn’t equal audio quality. All things being equal/ assuming you have 2 exact amplifiers (other than their wattage output), the one that puts out more power, say twice as much is going to give you better audio quality. It will not strain...

You said that "the tubes look fine".  The condition of a tube can't be determined by looks alone.  They should be tested.  Have you tried swapping the right tube/s to the left and vice versa?
