Are you sure that the IC’s going into the subs are good? Are you sure that they are going to the input and not the output of the sub? If all checks okay then the sub is the culprit! BTW, try using one sub and see if that works!

Yes it should. You can swap the outputs to verify it. Are you sure there is no switch to activate the second output?

Best cartridge for SME 309
I use Grado cartridges on my 309 arm. The resonance frequency is a perfect 10 HZ. If you prefer a warm sounding cartridge you won't go wrong with a Grado!

Why not get a smaller Magnepan that will fit in your listening room? Sounds like the speakers are the problem! 
connecting a sub-woofer to a preamp
If the sub has a high pass filter you would run a pair of interconnects from the preamp into the subs input then another pair from the subs output to the power amps inputs. Just another option!

Sub Integration
Are the Klipsch subs ported?  If they are ported then that is why they sound boomy! You are always better off with a sealed sub for a 2 channel music only system!
