Bass Attenuation - best approach
The Odyssey's have a bass control switch on the rear. Try it at the -3db setting to tame the bass a little.BTW, I was a Martin Logan dealer for many years and the Odyssey is still one of my favorite ML speakers. 
2 subwoofers?
I have, in most cases, found that two subs are indeed better than one. Setup is a little more tricky, but overall, worth the hassle.

Try lowering your VTA a little bit. I bought an Ortofon Red for shits and giggles to mess around with and it's an amazing cart. Not forward or bright, in my system anyway.Also, it did take about 50-60 hours to settle in.

Swamp...there is indeed a phone input on this AVR. It even has the ground terminal right next to it. Look at the picture you linked again.It's just left of the AC input for the power cable.

Grounding
The ground terminal on the back of the Denon DRA395 is for a turntable, not a chassis ground. You shouldn't need to ground the unit itself?
