The Ashly is a 3.6 now and I would recommend it , I sell them all the time to contractors in the Church and Club installation worlds. If you could find one used an XTA 224 would blow both of these away and be close to your budget range.. 
tube amp or int for digital audio?
You want an integrated amp so you are not using the volume control in the mac to adjust the system volume.

Krell KAV-400xi vs Musical Fidelity A5
I have an A5 and think it is a great piece, and bonus a decent built in Phono pre. Neither Krell will offer you that. BUT it is going to depend on what speakers you are using... 
Amp and speakers combo- Magnepan MG 1.6/QR
I would say replace the power amp. I was running a Mccormack DNA .5 Deluxe on mine (1.6') and was VERY happy. You may want to look for a DNA 1 since it is a double duty system, little more head room ..... 
'Bargain' upsampling DACs vs. classic high-end
I agree I have never been a fan of the whole "upsampling" thing. Audio Research had a great paper out years ago about the problems with Upsampling. I too have an older Theta unit and it still sounds wonderful!

Wilson Audio's New Sound?
I have also been to such an event out here on the east coast but 3 YEARS ago and the Sophia 2 were new then so not sure there is a "New" Wilson sound. Having owned Wilson's they require ALOT of set up time, a 1/2" movement can make a big differenc...

I just picked up a Musical Fidelity A5 for $1400 . So a little over your budget but 250w/ch! I think you could find an A3.5 or A3 at 150w/ch and be pretty well off. 
Where to go from here?
Having have own Cubs I can say I thought the same thing. Unless you have a room big enough to support a true full range speaker I would stay with the Cubs and upgrade source and cables first. If you want to goto a larger speaker the Sophia's are t... 
Naim with Magnepan's???
OK I am in a 12x14 and was thinking of a NAIT 5, I dont listen too loud but may start looking for a larger Amp. Thanks! 
What amp would you suggest for Magnepan MG12s
I have 1.6's and I would not suggest tubes. Tubes amps do not have enough control over the LF and those panels need an amp with good dampening... 
Is there any mini-jack converter for the Mac Mini
Also Tascam in the Pro-Audio world has a USB device that has SPDIF out. They can be picked up at most GC type stores. The last time I looked for one they were about $149.00. I believe the model number is US424.

The Levinson would be the best bet. I have also heard that the big Bryston's are the way to go with Maggies. You may want to add it to your auditions.
