I can say that andy's tubes sells special graded phono tubes and driver tubes that will cut down on system noise and sound better at the same time, you should check it out before swapping a bunch of non graded tubes in/out of phono circuits.

Simple circuits of tube amps invite point to point wiring, but for a solid state amp you would have wiring everywhere along with interference caused by all the wiring going everywhere, the routing would become too complex for sure.

Wire will not band aid the bright forward sound, you should dampen/treat the room effectively until you like the balance in your system for your music, once that is done then you can use better wire to pull more resolution out of your system.

Audio deals you bought that seem impossible for the price?
The biggest audio deal i ever have witnessed was when i got a pair of electrovoice carlton 4 a speakers for 750 dollars and i can tell you that there is no way you can duplicate their sound short of a concert, truly amazing sound. 
advice re old shelf speakers
As far as powerful shelf speakers i would say a jbl lancer 99, jbl l100, or a jbl4311 would all be good choices because they will all fit on a sturdy shelf and fit the bill for playing hard rock/heavy metal. 
Amp / Preamp match?
It should be a very good match in all respects for sure, but it all depends on the specific speaker you are using them with. As far as compatibility though, no problem should occur and you should be very happy with the outcome.

If you like them i would use them as is because when you start messing with a design most of the time it will screw up the balance and skew the tonality too much without a crossover re design.

Full range speaker for rogue 90 or 100 wpc amp.
I would try an efficient floorstander or a high quality two way and add a subwoofer. Tube amps like to see a high impedance of 8 ohms or more so choose wisely. I would try tekton or zu audio in your price range.
