Which tubes to replace Threshold SA/1 monos
The SA/1's were one of the all time classic amps ever made . Tube or solid state. In my opinion you would be making a big mistake switching to tubes, especially with those speakers. I would keep what you have and enjoy the music. 
Gallo 3.1's and amps?
I'm driving my 3.1's with a pair of 60 watt tube mono-blocks with no problems. I play a lot of rock and at times it can get pretty loud. If you are a real headbanger you may need a more powerful amp, but tubes will be fine.

The Quicksilver full pre has an output impedance of 1.5 ohms. It should drive anything out there.

4 ohm load vs 8 ohm load? What is prefered?
The way I understand it is given the same sensitivity the amp would have to double down into 4 ohms for the 4 ohm speaker to play as loud as the 8 ohm speaker. The MA6500 almost gets there so it would be very close. I doubt if anyone would even no... 
suggestions for pre amp for Quikie v4 monos
Quicksilver Full Function Pre. I'm using one with a pair of Silver Sixties and I find them to be a very nice match. You can buy new for less than $4000.

I wouldn't recommend doing that. MusicDirect has a product that converts the high output of a cd player to the low output that is compatible with a phono pre.http://www.musicdirect.com/product/73730

Agree with Mofimadness and Viridan 100%. You have a very good front end. The Alphason is an excellent arm. If I were to change anything it would be the amp and I'm not even so sure about that.

I can't speak for the Rubys. I'm currently using JJ E34L (not to be confused with JJ EL34, they are not the same tube) in my Quicksilver Silver Sixties with the Gallo 3.1's and they sound excellent. Quicksilver recommends the JJ E34L as a replacem...

You may want to consider the Gallo Ref 3.1's. I use a pair of Quicksilver Silver 60's to drive them and they sound wonderful together. They are generally available used for $200 or less.
