Resurrecting CD Transport
I would stay with separate transport unless you are just going to RIP all the cd's to the pc. A good quality transport certainly can make a difference in the right system, and I'm guessing from your description that the Wadia is ready for service.

You may want to consider the Bryston BDA-2 or the Musical Fidelity M6DAC also.Both sound great just different. I've never heard the Arcam but some of the older transports can still hold their own quite well against newer models. I still am using a... 
Best sounding new DAC under $2500?
My guess is that the Modwright will be well over $2500. Their new phono head amp is north of $7k 
Multicore CPUs: Any risk to audio quality?
If you are going to buy a new pc and just use it for audio anyway you might want to consider a dedicated music player like the Bryston BDP-1 or BDP-2. Not sure how much you were going to spend for the pc but just another thought.
