You've only got 2 pairs of interconnects. Try it in both configurations and see if you have a preference. If you can't hear the difference, it doesn't matter which cable is in which position.
My only suggestion is to verify which direction the cables are used. If the cables have an arrow on them, generally the arrow points away from the source and toward the power amp. So between CD and pre-amp the cable should point toward the pre-amp. Between pre-amp and amp, the cable should point toward the amp. This is because the cable may not be symetrical and it was designed to be grounded at the correct end (according to the designer).
