ayon integrateds--USB input... for what?
Not sure , but my take on it is that the USB is used for connecting an iPOD type device that simply plays through the integrated. There's is not listing of an internal DAC on their integrated amps that have an USB. 
Bryston BCD1 vs. Audio Research CD3 MkII

I recently bought the ST500 and the DAC2. I've owned ARC and Mcintosh over the years and the Wyred 4 Sound equipment is just as good. They are not much to look at but the internal design is very good.

I agree with Tpreaves. Everyone hears a little differently. Just trust your own ears. 
CDP for McIntosh MA6900
You may want to consider the McIntosh MCD 500. I have a MA 6600 with thw MCD301 nad they are very compatible together. I'm not a McIntosh fanatic but this combination seems to have a lot going for it.

Audio Research Ref Phono + Ref 2 RCA to XLR
I'd tried thi son my PH 3 and had good results going to my LS 25 preamp. I bought $10.00 variety adapters at a por audio shop. The Cardas are over priced in my opinion. So for 20.00 you try it and see if you like it and you;re not out too much money. 
PC based music server from TAS
Point taken on the quality of the Echo sound card. If the recording industry is really going in this direction for software i.e. MP3 downloads vs. CD sales, than are they taking a step backwards in sound quality? 
ARC Pre + which SS amp?
I'm running the LS16 with a BAT Vk 220 SS amp. This works well also.
